PhD fellowship in bioinformatic analysis of host – pathogen interactions in the context of anti-microbial resistance in pigs

A PhD fellowship is available in the Computational Biology and Bioinformatics research group (https://ivh.ku.dk/bioinformatics), Center for non-coding RNA in Technology and Health (RTH), (http://rth.dk) at Department of Veterinary and Animal Sciences (https://ivh.ku.dk/english), Faculty of Health and Medical Sciences at University of Copenhagen. Anti-microbial resistance (AMR) is a fast-increasing challenge for human health. The project is a part of the large PIG-PARADIGM consortium (https://pig-paradigm.net/), funded by the Novo Nordic Foundation, has the overall goal to prevent spreading of AMR by reducing antibiotic use in pig-production. Several strategies will be taken including microbial therapies that can diminish the need for antibiotics by production of more resilient pigs. Within this PhD project the goal is to explore and establish the molecular interactions between host and commensal as well as pathogenic microbes in various sections of the pig's intestine. The research aims to identify and associate these interactions in pigs with and without diarrhea. By gaining a deeper understanding of these interactions, the project will offer valuable insights into the characterization of resilience against pathogens. The PhD project will take place in collaboration with the research groups of Prof Merete Fredholm and Prof Mani Arumagam at University of Copenhagen.

Start date is May 1st, 2024 or as soon as possible thereafter.

The Bioinformatics group and research
The Computational Biology and Bioinformatics research group holds a long-standing interest in Computational RNA biology and transcriptomics but works in general on many different topics covering computational, algorithmic and biological aspects. The group holds a long interest in RNA structure, RNA interactions and transcriptome analysis, which over the years have evolved in different directions from gene network analysis and CRISPR. On the computational side the group both apply existing computational frameworks for data analysis, while developing algorithms as well. The group is located on Frederiksberg Campus. Our research environment is highly international and stimulating. We are involved in organizing seminars, workshops, summer schools with international speakers and have retreats with our international collaborators.

Project description

The PhD project concerns how commensal and pathogenic microbiota modulate host signaling in the intestine and aims to elucidate fundamental aspects of disease progression. Within the gut microbiome component, the project will identify microbial species, microbial gene functions, and gene clusters through DNA sequencing by PIG-PARADIGM consortium partners. Combined with tissue/fecal metabolomics, this will lead to microbial species/gene interaction networks and pathways. Conversely, on the host side gene networks and pathways will be identified through total and small RNA-seq data likewise established by PIG-PARADIGM consortium partners. The PhD project will make use of these established sets of host and microbiome gene networks etc and the abundance of genes within them to associate genes between host and microbe. To support the associations RNA-RNA interactions (host – microbe RNA) and RNA – protein interactions will be predicted. Within the analysis (long and short) non-coding RNAs and RNA structure on both host and bacteria will be included alongside the protein coding genes.

PhD scholarships on Debt Behavior at Center for Economic Behaviour and Inequality (CEBI), UCPH

The Department of Economics and CEBI is pleased to announce openings for two fully-funded PhD scholarships as part of the research project, 'Labour market effects and debt re-organization from wage garnishment.'

In a financial landscape where households owe a staggering 150 billion DKK to the Danish government, imagine the challenge of collecting unpaid debts from countless individuals. Our mission is to unveil the stories of these debtors, decipher their strategies for overcoming financial challenges, and explore the broader impacts. Do they find themselves caught in a web of debt elsewhere, struggling to break free? How does wage garnishment affect their labor supply, and what ripple effects does it send through their families? Moreover, how does this massive debt overhang shape inequality in society?

To answer these questions, you will work with extensive administrative datasets, providing a unique opportunity to delve into the intricate dynamics of how individuals navigate between debt, work, and family.

Join the project and collaborate with a team of senior researchers consisting of Søren Leth-Petersen (Professor), Peer Skov (Associate Professor), and Jonas Maibom (Associate Professor). Successful candidates will not only work closely with senior researchers but also have the chance to pursue independent research. We invite you to include an outline of a potential independent research project in your application, focusing on studying individuals' debt to the government. Your outline should articulate and justify a research question, as well as discuss data sources and empirical designs to address it.

As a PhD student you will be affiliated with Center for Economic Behavior and inequality, CEBI, a center of Excellence funded by the Danish National Research Foundation. The main goal of CEBI is to provide cutting-edge empirical research on the role of behavior in generating inequality and its underlying sources. CEBI combines several fields and methods: Public Economics, Labor Economics, Health Economics, Behavioral Economics, Household Finance, Political Economics, Microeconometrics, Experimental and Survey Methods and Structural Modelling. Three postdoctoral positions in Green Transitions and Climate Politics

The Department of Anthropology and the Department of Political Science, Faculty of Social Sciences, University of Copenhagen (UCPH), Denmark, invite applications for three postdoctoral positions in green energy transitions, climate politics and democratic citizenship. Each position is for two years and is to be filled by 15 May 2024 or as soon as possible thereafter.

Project affiliation
The positions are part of two interdisciplinary research projects:

  1. One postdoc with a background in political science and one postdoc with a background in anthropology (or related disciplines) will be affiliated to The Danish Model for Citizen Engagement in the Renewable Energy Transition (DART). The project is financed by the Innovation Fund’s Grand Solutions programme and the positions have a 24-month employment period. Primary workplace will be Department of Political Science (for the political science postdoc) and Department of Anthropology (for the anthropology postdoc).
  2. One postdoc with a background in anthropology (or related disciplines) will be affiliated to the project Designing Community Collaboration for Sustainable Energy Parks (DEEP). The project is financed by the Innovation Fund and the position has a 24-month employment period. Primary workplace will be Department of Anthropology.

About the DART project
The DART project is headed by Associate Professor Simon Lex and Professor with special responsibilities Lars Tønder. The objective of the project is to investigate public resistance, citizen engagement, and democratic participation in the context of the green energy transition in Denmark. While a vast majority of the Danish population support the green transition, there is still a significant concern and resistance from local citizens and interest groups when it comes to the implementation of wind turbines, solar parks, PtX facilities and nuclear plants. This has spurred industry and policymakers to view civil resistance as a potential barrier that risks slowing down the green transition. The DART project takes an alternative approach by proposing that protesters, through their interference with industrial and political interests, engage in and contribute to a broader societal debate about societal change and new forms of participatory politics. Thus, the project defines local resistance not as being anti-government or anti-green, but rather as a venue for citizens to perform a democratic citizenship. By adopting this approach, the research aims to achieve two main objectives: firstly, to map and analyze the reasons behind resistance and protest; and secondly, to design models that facilitate citizen engagement in democratic participatory processes. For more information about the project, please visit the following link: https://jura.ku.dk/clima/research/dart/

About the DEEP project
The DEEP project is led by Associate Professor Simon Lex and focuses on the development and design of multifunctional energy parks. The planning of the green transition in Denmark has spurred so-called "green-vs-green conflicts" among a wide range of environmental and sustainability interests and stakeholders. These conflicts revolve around concerns regarding the potential impacts on landscapes, wildlife, and local cultural ecosystems. By studying the planning and development of renewable energy parks, the project has two main objectives: firstly, to map and analyze the reasons behind such green-vs-green conflicts; and secondly, to design models that facilitate the development of multifunctional parks, which integrate recreation, environmental conservation, biodiversity, and renewable energy. For more information about the project, please visit the following link: https://anthropology.ku.dk/dep/news/2023/can-wind-turbines-and-nature-interests-go-hand-in-hand/

Job content
Each postdoc is expected to conduct individual research in close collaboration with the project groups, consisting of early career and senior scholars, as well as external partners from both public and private sectors. The research will primarily rely on qualitative fieldwork, quantitative surveys and social scientific analysis. Additionally, the project will involve experimentation with the design of models for engagement and innovative forms of democratic participation. There will also be limited contribution to teaching in relevant courses. The postdocs will be affiliated with world-leading research departments and contribute to researcher groups such as Nature, Environment and Climate (NEC), Organization and Economy (OREO), and Research group on Climate, Environment and Change (REGROUP) – University of Copenhagen (ku.dk). They will also engage with Green Solution Centre, a broader interdisciplinary initiative at the UCPH (https://greensolutions.ku.dk), as well as the national partnership “MissionGreenFuels” (https://missiongreenfuels.dk).

Qualifications
The candidates will be assessed according to the following qualifications:

  • Specialization: The candidates for the anthropological studies in DART and DEEP must have obtained a Ph.D. degree in anthropology (or related fields), while the candidate for political studies in DART must have obtained a Ph.D. degree in political science.
  • Qualitative and quantitative methods: Proficiency in conducting qualitative data collection and/or quantitative surveys.
  • Critical analysis and academic writing: The ability to develop critical analysis and produce high-quality academic texts.
  • Interdisciplinary collaboration: Candidates should be able to actively participate in collaboration with researchers from other disciplines.
  • Workshop and seminar: Experience in conducting workshops and seminars with partners from public and private sectors.
  • Excellent English skills: Strong English language skills, both written and spoken.

We aim to explore stochastic virus dynamics between and during infections on multiple scales, using tools from complex systems and biology. We also study the role of phages in pattern formation, including the epidemics like behaviour as phage spread in a 2 or 3-dimensional geometry. We have a strong connection between experiment and theory: We develop mathematical and computational models to mimic, suggest and perform experiments on these fascinating systems. The position allows to explore wide range of complex system questions associated to cooperativity and competition in life.

Who are we looking for?

We are looking for a talented, highly motivated and creative scientist who is interested in exploring fundamental questions in the exciting field of the physics of life. Scientists with strong mathematical and computational skills in physics/complex systems who want to extend their skills to biological systems with close collaboration with experimental biology are strongly encouraged to apply. The successful candidates must be imaginative and have the curiosity to drive the project. The candidate must have excellent English skills, both written and oral, and hold a Master's degree in physics, biophysics, quantitative biology, complex systems, or related disciplines. If you are (or are eligible to be) enrolled at one of the faculty’s master programs in physics, it is also an option to be enrolled in the integrated MSc and PhD program (See below).

Our group and research- and what do we offer?

We are part of the Center for Models of Life in the Biocomplexity section at the Niels Bohr Institute, located in Copenhagen. We conduct research on the science of complex phenomena in physics and biology. We engage on topics ranging from networks, non-equilibrium systems, gene regulatory dynamics, virus-host interactions, pattern formation, epidemics, microbial ecology and evolution, development of stem cells. We formulate models based on physical and mathematical principles and study these models with analytical and numerical methods. We also perform experiments on bacteria-phage system in our local laboratory. We have close international collaboration with many labs, for instance in USA, Japan, and India, and expect the successful candidate to visit them. The environment is very exciting and allows fantastic scientific and social interactions with many talented researchers.

14 postdoctoral fellowships to the BRIDGE – Translational Excellence Programme

BRIDGE – Translational Excellence Programme

The Faculty of Health and Medical Sciences (SUND) at the University of Copenhagen is seeking 14 highly motivated and dynamic postdoc fellows to commence the BRIDGE – Translational Excellence Programme on 1 September 2024.

The BRIDGE – Translational Excellence Programme is financed by the Novo Nordisk Foundation with the ambition to train fellows in the area of translational medicine, mentored by fully committed and top-level professionals in basic biomedical research, a clinical environment and the life science industry. The programme constitutes a clear career path for candidates whose ambition is to bridge the gap between research, patient care and the life science industry and for those wishing to become pioneering leaders in the field of translational medicine.

The BRIDGE – Translational Excellence Programme expects to appoint 7 fellows with an MD background and 7 fellows with an MSc background.

Application deadline is 28 February 2024, at 23:59 CET. Appointed fellows are expected to participate in a two-day Boot Camp on 12-13 September 2024. Mentors are expected to participate on 12 September 2024.

Translational research project
Your research project must cover the early translational stages T₀ (Disease modelling, Omics studies, Basic Research) -T₁ (Biomarker discovery, Target development, Preclinical development) and should bridge a basic biomedical research environment and a clinical research environment, making the research project interdisciplinary in its nature. The project may also cover early T2 (First in human, phase 1 clinical trials, phase 2 clinical trials, phase 2b clinical trials), but this is not a requirement.

Your project must be at the postdoctoral level, should address a relevant medical challenge and should be ambitious yet feasible within the timeframe of two years. Your research project must be developed in collaboration with your Mentor Team and is an important part of the recruitment process to become a BRIDGE fellow.

Appointed fellows spend 80% of their time on individual translational research projects mentored by a Mentor Team consisting of a basic biomedical scientist from a SUND Department or Centre, and a clinical scientist from a hospital in the Capital Region of Denmark or Region Zealand and/or from the life science industry. Additional mentors from other departments and universities in Denmark are encouraged if relevant.

Academic Curriculum
The BRIDGE – Translational Excellence Programme provides fellows with the ability to translate insights from basic research into the clinical sciences and/or the life science industry, and vice versa, and the competences to manage essential collaboration between disciplines.

A uniquely developed 57 days Academic Curriculum has been designed by top-professional experts and figures as a mandatory, integral, and important part of the BRIDGE programme.

The Academic Curriculum, comprising of 20% of fellows’ time, covers the translational stages
T₀ (Population/clinic to lab feedback, disease modelling -omic studies, basic research),
T₁ (Biomarker discovery, target development, pre-clinical development) and border to early
T2 (First in human, phase 1 clinical trials, phase 2 clinical trials, phase 2b clinical trials).

In addition, courses also include generic skills such as research management, ethics, research communication and successful grant writing. The fellows should therefore not be imposed teaching obligations during their fellowship.

Eligibility
To become a BRIDGE-fellow applicants would need to have:

  • A MD and a PhD or equivalent (proof of an appointment that requires doctoral equivalency). Specialist training is no hindrance to apply, and medical training is appreciated.

or

  • A MSc and a PhD within a relevant discipline such as veterinary science, biology, biochemistry, molecular biology, bioinformatics, pharmacy, dentistry, or medical engineering.

The PhD should have been obtained no more than eight years before the application deadline. Any documented periods of leave will be accepted as extensions of this time limit (maternity leave, paternity leave, family care leave, illness, military service, etc.).

As a PhD student you may apply, if you attach a declaration from your supervisor stating that your thesis will be submitted and defended prior to project commencement on 1 September 2024.

Please note that more than two years of postdoc-experience based at UCPH prior to programme enrolment is not allowed. Any documented periods of leave will be accepted as extensions of this time limit (parental leave, family care leave, illness, military service, etc.). Please refer to the applicable governmental jurisdiction here

Mentor Teams
The applicant must apply for the programme in cooperation with a Mentor Team.

A Mentor Team consists of two, three or four mentors, representing 1) basic biomedical science from the Faculty of Health and Medical Sciences, UCPH, and 2) clinical science from the Capital Region of Denmark or Region Zealand and/or 3) the life science industry environment in Denmark. Additional mentors from other departments and universities in Denmark are encouraged if relevant.

A life science industry mentor is highly encouraged to enter the Mentor Team if relevant.

Incorporating a mentor from a basic biomedical science environment at the Faculty of Health and Medical Sciences, UCPH, into the Mentor Team is mandatory. If a life science industry mentor acts as a third mentor – accompanying a basic and clinical mentor – that mentor may reside outside Denmark.

Qualifications
As a BRIDGE fellow, you are highly motivated to participate in the Academic Curriculum, to be mentored by senior researchers, network and cooperate with other BRIDGE Fellows and you see yourself as an ambitious scientist who will work on bridging the gaps between research, medical treatment and/or the life science industry.

We expect BRIDGE Fellows to be scientifically independent, showing a high degree of academic maturity and have:

  • An enthusiastic interest in a translational research project co-designed with a Mentor Team and be a good match with a committed Mentor Team
  • A strong CV, having published in high-quality journals and presented at international conferences
  • The ability to manage one’s own academic research and associated activities
  • Experience with project management
  • Evidence of excellent interpersonal skills and leadership, with the ability to communicate research ideas and results in a clear and logical way and the ability to interact with peers and the broader research community confidently and effectively
